Assay overview:

DNA repair pathways play a critical role in cellular homeostasis by repairing DNA damage induced by endogenous processes and xenobiotics. Isogenic chicken DT40 cell lines deficient in different DNA repair pathways can be used to identify genotoxic compounds and aid in characterizing the nature of the DNA damage induced. A total of 7 isogenic DT40 clones with known DNA damage response pathways were obtained from Dr. Shunichi Takeda, Kyoto University, Japan. The 7 disrupted genes in the DNA repair-deficient cell lines (cell line code shown in parentheses) include the ATM (245), FancC (1384), two clones of Pol-beta (915 and 916), Rad54/Ku70 (100), Rev3 (657)and Ubc13 (1782). Possible genotoxicity was based on the presence of a significant increase in cytotoxicity in one or more of the DNA repair-deficient cell lines compared to that observed in the parental DNA repair-proficient cell line (653). CellTiter Glo assay (Promega) was used to measure cell viability in these cells after compound treatment.

Protocol
Assay Protocol Summary:
2,000 cells in 5 uL/well were dispensed into white, solid-bottom 1536-well plates using a Multidrop Combi (Thermo Scientific) dispenser. Following transfer of 23 nL compound or DMSO vehicle by a pin tool, the plates were incubated 24 hr at 39 C and 5% CO2. 5 ul CellTiter-Glo (Promega) was then added to each plate and following 30 min incubation at room temperature, luminescence was quantified on a ViewLux CCD-based plate reader.

Compound Ranking:
1. Compounds are first classified as having full titration curves, partial modulation, partial curve (weaker actives), single point activity (at highest concentration only), or inactive. See data field "Curve Description". For this assay, apparent inhibitors are ranked higher than compounds that showed apparent activation.
2. For all inactive compounds, PUBCHEM_ACTIVITY_SCORE is 0. For all active compounds, a score range was given for each curve class type given above. Active compounds have PUBCHEM_ACTIVITY_SCORE between 40 and 100. Inconclusive compounds have PUBCHEM_ACTIVITY_SCORE between 1 and 39. Fit_LogAC50 was used for determining relative score and was scaled to each curve class' score range.
